Hello,  
I have a problem with "xcms plot chromatogram" and the class display of samples. The color label of the samples does not match to their class membership.

Hi Binta,

Indeed, I see what is happening here. There is a "as.factor" in the plot line that should not be in the game.  
I will provide a correction soon.

Problem solved in new version "Galaxy Version 3.6.1+galaxy2" already available!
